Research in my laboratory has centred on Bacterial Genomics, (particularly the Yersinia pestis and Yersinia enterocolitica genomes) and the role of horizontally transmitted genes in bacterial pathogenicity and evolution. I detected a horizontally-transferred metabolosome-specifying (microcompartment) operon in Y. enterocolitica that was absent from other Yersinia and became intrigued by the properties of these structures, which are present in approximately 20% of bacterial genome sequences. I  obtained funding from Science Foundation Ireland to carry out a proteomic study of a recombinant metabolosome which led to HRB funding to investigate applications of microcompartment-mediated metabolism to complications of renal failure, and an SFI-TIDA to look at environmental bioremediation with the same structures. This involved collaborations with Professor Martin Warren (University of Kent) and Professor Richard Pickersgill (QMUL, UK). More recently with Dr John MacSharry at UCC I have  investigated microcompartment operon gene expression in clinical infections. We have shown that they are important in E.coli urinary tract infection.  I am an investigator in the UCC-based Alimentary Pharmabiotic Centre:http://www.ucc.ie/research/apc/content/
In collaboration with Professor Shay Fanning I obtained DAFF FIRM funding to look at the interface of animal and human Yersinia enterocolitica infections. I  used genomic data on Mycobacterium tuberculosis to type strains infecting patients in Cork and Kerry, showing a large minority of strains belong to a recently emerged clonal group. In collaboration with Dr Beate Heym, (University of Versailles) and Professor Barry Plant (UCC/CUH) and others  I used molecular epidemiology to investigate potential transmission of  Mycobacterium abscessus strains in Ireland infecting cystic fibrosis patients. 
Research Support
I obtained funding from the HEA to advance research on respiratory and gastrointestinal infections at Cork University Hospital cl3.ucc.ie. 
Research  in my laboratory has been supported by the Health Research Board, Science Foundation Ireland and the Healthcare Infection Society. Since 2012 my laboratory has received 500,000 euro in competitively awarded funding.
